Completely missed the Target sale. Almost everything is now out of stock...
However, I'm not mad about it. I always end up buying things I don't actually want or need, just to meet the $ threshold or because "it's a good deal".

You haven't missed anything really. She was never available to buy online, and you can't order her on the site for in-store pickup. Useless web listing.
You'll have to go into your local stores, or call first and ask them to hold it for you if they have it. Calling is your best bet for a specific reason--Target stores are all in the middle of a reset, and at least half of them haven't gotten it done yet even though today is the day it was supposed to be done by. The rest will finish their reset over the next few weeks, so if you call a store doing a reset you'll be able to tell because their systems tell them if Phoenix is on shelves or in the back.

I would love to grab Phoenix at the $24ish price but Target employees weren't looking for nothing today. Gave the reset spiel. Thing is, the store I was at had 3 of 4 Phoenix on hand, so someone found them.
When I was walking out, I saw a Hulkbuster on one those carts they use for grabbing things for online orders. Checked at home and sure enough, he's available for store pickup. Why one and not the other? Annoying.

I bought her and Target Exclusive Sinestro online around 1am PST / 4am EST. Once Reddit woke up about an hour later she was in store pickup / same day Target membership shipping only.

Random refreshing pays off — was able to get a Phoenix through store pickup this morning. Added the Star Wars Micro Galaxy Sith Infiltrator to the order and paid a grand total of $36. Not too shabby.
damn man. I can NOT score a Phoenix for $24.99 in any fashion, for the life of me.

It's that kind of toy execution and price point why I buy and collect these things in the first place.
My closest Target was showing they had three of the Phoenix figures in stock. So since it's just down the road I decided to cruise on over and see if I could score one. I figured since it was showing they had three, they may at least actually have one.
Well, when I went to the figure aisle there were none on the shelves (natch). So, I looked it up on my Target Circle app and it was still showing 3 in stock. I figured they might be in the back, so I started to look for an employee with a stock checker device.
I walked up and down the aisles but there were no red shirts to be found. I eventually ended up in women's clothing where I found a girl folding clothes and asked if she could check if something was in stock, but she didn't have a device. So she sent me over to the fitting rooms where there was a woman who spoke very little to no English, because she didn't understand a word I was saying. Then I found another girl in the area and she was finally able to look it up. She then told me they were showing zero on the floor and zero in the back. Of course. (sigh)
So I mentioned that the app said there were three in stock, and she said her device also said they had 3 in stock, but when she checked the actual inventory it said they had none. I thanked her very kindly for her assistance and cruised back home in the rain, empty handed once again.

Not to defend Target's inventory system - because it's terrible and the likelihood is that the computer is just being wrong. But there are some other possibilities here as well.
Option 1 - some employee, either a fan or someone with a resale connection, has stashed them somewhere known only to them in the stockroom for purchase at a later time.
Option 2 - they were on the floor and some wannabe reseller with thin pockets (waiting for payday... need to ask mom... who knows) stashed them somewhere else in the store where they can come back and find them later when they can buy them.
I have found interesting figures stashed behind a wall of Lego blasters, behind big Hot Wheels or Matchbox race sets, stuffed behind Barbie figures... if someone can't afford a figure at the moment sometimes they will just try to hide it so they can come find it later.
Option 3 - some people are just mean and like to randomly play hide and seek with collector oriented merchandise. Some people just want to watch the world burn, man.

Target definitely has two separate systems. The DPCI is the number from their internal inventory system, and the TCIN is the number from their external one. TCIN stands for "Target dot Com Item Number."
The counts for both systems were usually the same as recently as two years ago, but these days they're rarely the same. Even when the systems were more similar the corporate system would show inventory even before it reached the stores. So in this case it's possible that count of 3 is accurate, but they haven't made it to the store yet.
Always call before you go. Pretty likely to be a wasted trip these days if you don't call first given how wrong the web site inventories are now whether it be Popfindr or Target.com. Most of the employees are pretty friendly and willing to help on the phone, although I do get about 1 in 5 who have that tone of "ugh, I don't want to deal with this." When I get that type I just call back and try a different department.
